1. In the "modules" db table

2. I assume you mean the settings for the modules? They are stored in the data field in the modules table

3. There are lots of strategies around this - really depends on how you like to update your modules and PW core.

Thanks for the welcoming, nice to see so many MODx devs here :).

I wish I had embraced ProcessWire sooner, as after leaving MODx 4 years ago I have forked MODx Evo with other devs, then tried several other CMSs...but only in ProcessWire I find the closest resemblance of MODx Evo functionality (I hate Revo :P), obviously ProcessWire is way way way more powerful.
